Neat trip! I also have the Lincoln Highway disease. I have hopes of getting time some year to ride it one way, then come back Hwy 50 the other way.
Coupla things... thought the route used to involve a ferry at the Berkeley Pier, the western terminus is in SF. It's in Lincoln Park, near the Palace of the Legion of Honor.
Another thing is I recommend you get the book "Lincoln Highway Companion" by Brian Butko. Here's a review I wrote about it for a motorcycle site:

I originally bought it with the intention of putting together the “definitive” route for a Lincoln Highway Coast-to-Coast ride, but now I see there are too many variables and the decisions are just too subjective. The good news is that it gives me everything I need to choose the route I find most interesting.
I've attached my version of the west-to-east route. It takes the route north of Tahoe rather than south, but both are "correct". For a few miles west of Salt Lake City, it follows an older alignment that includes some dirt roads, but nothing challenging unless the weather is wet. Though I'd have a GPS with me to assist. Too easy to get off track.
